I am not familiar with burning from the OS X internal burning software as I use Toast Titanium 6 almost exclusively. I am not suggesting you run out and buy Toast, as that may not be the issue with which you are faced. What I am saying is that I am not familiar with the software to be able to help you troubleshoot.
In terms of iTunes and Permissions, have you tried the workaround. It has helped most people who have tried it. Here are two versions, and although I have not used either, I have read of others who have and found them to work.
Here's what I did, and it worked fine.
1) Move iTunes onto the Desktop.
2) Run Disk Utility
3) Go to HD>Library>Receipts and trash all iTunes .pkg files EXCEPT for iTunesX.pkg and iTunesPhoneDriver.pkg
4) empty Trash.
5) move iTune from Desktop back to 'Applications'.
Hey presto. you should now be able to repair permissions again.

1. Navigate to the /Library/Receipts/ folder.
2. Locate the iTunes.pkg and iTunesX.pkg files and move them to the Desktop.
3. Run Disk Utility and repair permissions.
4. Move the .pkg files back into the /Library/Receipts/ folder.

Repair Disk in Disk Utility.
Apart from that I am not sure where else to go for the moment.
