I found out that the System Preferences is empty! the windows is narrow and small and empty. i Googled a bit and
tried to go to PreferencesPane in the library , but the folders are empty over there too!
What is wrong? what is the fix?

OK, boot from that disk and use its Disk Utility to check your internal disk.
Did that , ran disc repair , verify , permissions , everything - no change . after all of it , tried to install but still got the error on the 40 minutes remaining
Should i erase it?? i wish to leave it as last option.
Any ideas? thanks
Make sure you have a backup first. Alterenatively, if there is a convenient Apple Store, get them to take a look.
I think one of these "clean up" apps removed the System Preferences
is it possible that someone send me the file in the library and things will come back?
Well , downloaded the Combo , installed , and restarted the computer.
The System Prefernces showed items inside , but few of them appear without their actual icon.
the Network Pref appears empty for example .. also Displays, Sharing , and few more.. they appear with an icon of tooth wheel , grey...
what is the problem now?

Now you know why I suggested reinstalling the entire OS from the install disc. Alternatively, you can use Pacifist; however, no telling what else went south when you clean things up and caused this problem.

But previously reports two attempts to reinstall from the original disk. But debating it is pointless, what is needed is a solution.
OK, rereading it appears two failed attempts to reinstall with the install disc, which I apparently discounted. All I can suggest is for the OP to Zap the PRAM and Reset the SMC, then try installing again. If it hangs again, then it's time to try another install disc or visit an Apple repair station.
Update :
Erased the HD , Reinstalled the OS , and the Mac is like new again . got used to it being a bit slow ,
now it reminds me of it's first days 🙂
