OK, I was having this problem before and a simple delete of my cache fixed it, but not this time. I have deleted everything off of my FTP and cache, published to my empty folder and Fetch'd it back onto my FTP. Still shows old files??? I have tried to update the software, but the system indicates that this is the latest version of iWeb (version 3.0.4). Help!

Additionally - I do not know how to remove the secondary site. I only have the one Local Folder.
You have only the one local folder, but you have uploaded the contents of the folder and then later uploaded the folder itself. (I think you did it that way round.) This means that all the files for the site exist both at root level and inside the folder on the server.
You can only delete unwanted files from the server by accessing the server in Fetch, selecting the files in question and deleting them.
