My problems started with the iOS6, never had a problem before that with syncing. I also got those comflict messages, randomly and more than once, but they were all for old/past appointments. I think at one time it said I had over 300 conflicts, also both sides said pretty much the same thing, in other words there really wasn't a conflic. I would pick the ones from the computer calendar and let it do it's thing, but it didn't seem to help and they would pop up randomly again. Anyway, these are the things I tried;
First I did this,

Make sure to back up your calendar like they tell you to, just in case.
Neither seemed to work though, but you might want to try them and see if it helps you. In the end I spent a couple hours going back and deleting old appointments, I'm not sure how far back your calendar goes, but mine went back 6 years, with daily appointments and reminders. I just went to the search window on my calendar and searched for different things, and they show up at the bottom of the page, and deleted from there. Just kept important appointments that I might need to remember the date of.
In the end I was still having issues, but last week there was an iOS update for the iPhone, and it said it solved some kind of problem with the calendars, although I don't remember it saying anything about syncing problems. Right now the problem seems to be solved. I've booked a couple fake appointments to see if they would sync and it worked. Of course, before it would sync with no problem about 10% of the time, so it's still to be seen if the problem is really gone or not.

PS: I haven't tried using the cloud since last time when I was troubleshooting this problem, since it I don't want to deal with doubled up appointments, if it should happen again.
I just now added another fake appointment, with 2 reminder alarms, for 1 day before and 1 hr before. When I synched it showed up on my computer calendar, but with only 1 alarm for the day before. I guess it's still having some issues.
