In a nutshell, any external MIDI instrument requires a "feed" of real-time MIDI information to 'do it's thing'. This cannot happen with an offline bounce, so you have to Bounce in Real-time.

You could either:
set the output of your "External Software Instrument" Channel to a bus, create an audio track with that bus as an input, then record as normal
or
Create an audio track with the inputs assigned to the inputs where your external synth are, and record as normal
or
Solo the "External Software Instrument" channel, use File:Bounce (or the Bounce button etc) and select RealTime in the Bounce Dialog box. Then import the audio back into the Project.

It makes a basic External Instrument setup easier: select a Software Instrument channel, add the Plugin and setup MIDI Channels and audio returns in one go.
