Can I reset home folder permissions when it's on a separate drive?

I have set up my system/apps on one SSD and my home folder on another. Unfortunately, I have been having lots of permission related problems recently and can't find a way to reset permissions and ACLs on the home folder. I tried the hidden "resetpassword" terminal command that can be accessed in recovery mode, which allows you to reset permissions and ACLs, but it won't touch home folders on a drive separate from the system. I also tried DiskWarrior, but that's not fixing the underlying issues (Acrobat X Pro freezing, Mail not being able to save attachments, can't create projects in imovie b/c I don't have permission, etc). Anyone know how to reset permissions on a home folder when it's on a separate drive?

Thanks Linc, your command helped me solve permissions problems in mavericks (I used migaration assistant for import user folder from TimeMachine backup)

OMG thank you so so so much!!!

I tried what you suggested and now I can create a new folder in the target folder that I want to save my attachments to!

Before this, I even tried to reboot in the Repair Utilities and that long sudo text thing into Terminal (resetting permissions right?) but those didn't work either.

This was the first screencap of the problem I had where I can't create a new folder:

The trick with removal of the apple.mail folder did the trick, the first one (the sudo command ...) did not work. Thank you very, very, very much for your help!!!!!!!!!
