Thank you! I finally found them all as several of you described. I had all my iTunes stuff on an external harddrive because it's so large and my computer (circa 2006) didn't have enough memory. I found it all there in a folder called "Books." Now it's all on a brand-new computer safe and sound. I'll import it to Adobe Reader soon so I still have ready access to them.

I had similar experience with manually managed music and movies. Some change was made to backup and restore in which if aint in the cloud a la itunes match or part of automatic synching(meaning you have a list of items to synch in itunes desktop),it doesnt restore. I think its part of a broad icloud strategy but isnt fully thought out and executed. Has bugs like if icloud turned off for video,deleting ideas causes crashes.
Confirmed. ibooks works likes movies, and music. If its in the icloud(meaning downloade from itunes) or if you are synching ibooks off itunes by checking off "synch all ibooks" or "sycnh selected books", backup and restore will restore your pdfs. If you are manually maanging ibooks pds and ebooks you manually downloaded will not restore. They did the same to movies and music though ituens match takes away a lot of that pain.
Its clear to me Apple needs to do itunes match for movies and books and these problesm would go away or at very least back all pdfs and public ebooks to icloud.
I have never been on iCloud (with the exception of my purchases directly from Apple iTunes) but I still experienced problems as soon as I updated to iOS7. The update to the new system has been the problem all along.
I have the same problem. There is no way I'm going to spend any more time with this ****** program that would make Microsoft laugh.
The only one solution guys is called GoodReader. Yes, it's not free but you now what ? It just works.
In iTunes click on your device, click on books, and click Sync Books.
All books reappear after a short delay.
@Stephanie255: Yes that of course works for Books. The subject of this Forum is "iOS 7 deleted all my PDF's on iBooks....it's about the PDF's not the books!
No no, I'm referring to PDF installed on your iPhone - if you backed up you phone, those PDF will appears in iTunes under books.
I upgraded my phone to IOS 7, my PDF showed and disapears after 2 seconds, then after going syncing the books through itunes, all PDF reappeared.

Please look at the earlier mails and you will see that someone has given a similar suggestion which obviously did not work. Also it appears your suggestion is only valid for iPhone and not iPad. In my case, the device in question is the iPad and not the iPhone.
I don't know what you're doing wrong, but it's working for iPhone, iPad and any other device that sync with iTunes.
It's definitely working IF and ONLY IF, you have backed up your iPhone or iPad before and you have transferred purchases at some point in the past (it would have transfered all your app, books and PDF to your computer).
1. Check if your iTunes library has your PDF under books
2. If you don't see them and you still have them somewhere, simply drag them up to your iTunes
3. After connecting your iPad device, go to the books tab and sync the books (PDF) you want
4. Sync the device
5. Check that the PDF are now on your iPad.
For me, since the PDF were already on iTunes, all I needed was to check that box to sync all my books.

Yes I have a backup of my iPad.
How about files that were obtained by other means other than the AppStore e.g. Downloaded from a website, transferred from a PC etc.

This is so stupid. IF you got the files somewhere as stephanie says, you should never have to Ask This question. IT does not help backing up the phone /pad at all. Because files downloaded through safari or elsewhere is not supported by iBooks itself. Stupid!!!! And those are the files we all miss. Back at ya!
I'm talking about any PDF file you download by other means than the App Store. When you back up, those files will b backup to your computer and will show under books. Mizzlola is incorrect.
The reason you lost those file is because the last sync didnt have the sync book checkbox. Period.
