deleted emails still shows in my inbox
My inbox still shows unread emails eventhough i have deleted it. And my inbox is empty and there are no emails.

Your non-iPhone Inbox where, and what type of email account - Exchange, IMAP, or POP?
If a POP account, a POP account is not kept synchronized with the server.
Mylan, I have been trying to solve this problem also, i had 973 emails, it worked. Thank you, it was driving me crazy.

I had the same problem, with my cox to Apple mail program. I had a person email from their Iphone. So I just went to cox webmail and removed it off their server and it took care of the problem.
I have solved this on my iphone: From my laptop I sent myself an email. Then closed my email on the laptop and opened my mail on my iphone. Selected it then marked all as "read". Then selected that same email and deleted it. The large number of fantom emails went away. Hope this helps.

I see this is a response to an older question but I have a similar issue which just started yesterday on my desktop Mac running 10.9.5. I'm using MacMail 7.3, have two iMap accts., and it's occurring on both accounts. Messages come in, I open, then move or delete them, and the original message box shows them as still there. I closed Mail, went into the ~/Library/Mail/V2/MailData and removed (to the desktop) all files starting with Envelope, then reopened Mail. Same issue. I've read that removing the .plist from ~/Library/Containers/com.apple.mail/Data/Library/Preferences will fix it. If so, do I remove all four mail.plist files or just com.apple.mail.plist? And do I quit mail first then reopen, or would you recommend something else?

Issue now seems to be intermittent this morning.
Thanks! That helped me. It was driving me crazy. I deleted hundreds of emails and my trash was empty. I deleted emails from my server and from my Mac Pro. Turning off my pop email, Cox, and turning it back on is working for now. Thank you for posting this.
