Yes, since in iOS only a given app can access and use the documents in its own storage space, each app in iOS that can use iCloud documents&data storage creates a subfolder in Mobile Documents for its own specific files.
Every app listed under your manage storage section of your iCloud account settings on your iOS device will have its own folder there.
While you want to be careful messing about in Mobile Documents so you do not loose something you did not intend to, if you understand how iCloud storage works for iOS apps, it is pretty easy to use it to drag and drop files compatible with an app into there to sync them up to iCloud so you can in turn sync them to your app on your iOS device.
I generally use finder and Mobile documents to put things I want on my iOS devices in there appropriate folder - but I tend to only delete things from within the app itself, so there is never any confusion about exactly what file I am removing.
