I have successfully copied a pdf into iBooks on my Mac running Mavericks. I have enabled syncing in iBooks on both Mac and iPhone, but the pdf has not so far synced to my 'phone. I can't get it into iTunes, where books still sync to my 'phone. Please advise!

That seems to be a permissions problem. You could launch Disk Utility and repair permissons for your HD.
If your still having trouble seeing Pdf's it's becuase some pdfs wont sync since they aren't
categorised?
In iBooks on Mavericks once you import vie the Menu>File>Add to Library, you should see it in the
PDF section under the Collections Tab.
Click on Authors Tab and then ctrl-click the pdf you've added, you should see this:
at first the Add to Collection will show None, but if you sellect New Collection or from Sellection
then you'll be promted to Name it which will showup under PDF insidebar:
It will no longer show up in PDFs but in all other gategories.
This will now show in your iTunes under Books and do not forget to check it so that it will sync to your iOS.
Don't forget to hit Apply in iTunes to sync the pdfs.
In iOS it will showup when you hit BOOKS tab and select from the given list in My case Yoga.
User library is invisible. Running DU is not going to change that, but I did it for the heck of it.
Just as a test, I made an alias of the "Books" folder and put it under my user home folder. Then, through iBooks, I attempted to add the book (PDF) and got the same error.
Can I dump the iBooks pref's, move the Books folder and start from scratch?
Not sure but you could delete all books and PDF's from your iBooks library. Just select them all and delete.
Where is your Books folder located?

The situation rmains doggedly the same. The three that were there before are visble in the Books tab when the 'phone is connected, the fourth added after upgrading to Mavericks is not!

Success! I e-mailed the pdf to myself, opened the e-mail on my 'phone, scrolled down to the attachment (the pdf) and then chose "Open in iBooks". Having got the pdf into iBooks on my 'phone I then synced with iTunes and the pdf now appears ticked with the other books and pdfs in the Books tab when the 'phone is connected. A bit backwards and roundabout, but works!

I know, I was just curious where your Books folder is located since it's not behind an invisible folder.
Full circle! I had drag and dropped the pdf into iBooks. I could have got it there by iBooks/File/Add to Library or finally having got the pdf into the "phone tab "Books" in iTunes (see my post above), I could have got it into iBooks by iBooks/File/Move Books from iTunes......
That's assuming I wished to read it on my Mac or simply have everything tidy!

Hey, Darkstar... I have a similar question.
I have a Desktop, Laptop, and iPhone.
All are running Mavericks or iOS7 and iBooks.
When using my Desktop, I have PDF's linked to my iPhone and they show up in iBooks when using my phone.
However, when using my Laptop... PDF's do not show up...and are not sync'd to iBooks through my iCloud account even each device is set up to sync through iCloud.
iBooks Help has nothing on syncing PDF's continuously to all devices using iCloud.
Do you know if it is possible? and if so, How I might do that?

There is a certain amount of logic to this! Apple/iCloud/iTunes Store have a record of books you have purchased. They do not have a record of pdfs you have decided to put on your iOS device and whilst these will sync with your device's home computer, there is no reason that they should sync with any other. The same sort of thing happened with music prior to the introduction of iTunes Match!
There is nothing to stop you putting pdfs onto other computers and then adding them to iBooks, but it would, I agree, be a nice surprise if they synced automatically!

When I think of iCloud, iOS7, Mavericks and syncing...
I think of "connecting" all my workstations (Desktop, Laptop, iPhone) to "specific" files (in this case PDF's in iBooks) together using iCloud.
If a simple task, like making iBooks connect to all devices, without a lot of work, (or in many cases computer knowledge)... then why all the "Buzz" about iCloud and it's ability to connect?
I hope someone at Apple is watching the Forums... because this is just ONE example of how the iCloud system is not working as advertised.
But thanks for you feedback... I can certainly take extra time to figure out how to get my PDF's on the devices I want to use them... BUT, I had hoped iCloud would make that EASY and that it would be done in the background, allowing me to use my time for other things.

However, deleting a pdf in iBooks on my Mac deleted it from my 'phone (and from the Books tab in iTunes, when the 'phone is connected to the Mac). Deleting a purchased item removes it from the device (Mac or iPhone), but it is still available for download. I could not permanently delete a redundant iPhone User Guide for iOS6.
Summary: I can get a pdf onto my iPhone by e-mail, open it in iBooks on the 'phone and sync it back to the Books tab when the iPhone is connected to my Mac (its "home" Mac)
I can add a pdf to iBooks on a Mac.
I can delete a pdf permanently from iBooks on both Mac and iPhone
I cannot permanently delete a purchased "book" on either Mac or iPhone.
Someone at Apple needs to sort the iBooks App out!
