This has been my headache since day one and a complete swing and a miss by Apple. I haven't been able to get ANYTHING I have not explicitely purchased from iTunes to sync in iBooks across device.
For example: If I load an ePub or PDF into iTunes and "manually" add to a device, this works just fine.
However, if I open a PDF file on my iPhone into iBooks, it doesn't show up in any of my other devices, including the new iBooks on my iMac with Maverick. it doesn't matter which device it's added, nothing syncs if it's not purchased from iTunes.
Please, someone make me a liar and tell me I've completely missed something.
Apple: Why or why can't I add PDF files to iBooks on my iMac and have them automagically show up in the collection I created on all my devices? Because I didn't purchase them from you, you say? Stupid, stupid, stupid.
Then don't let me add it in the first place and stop advertising "my content anywhere on any device" because this has been broken from day one.

To continue my rant... ivloud is fundamentally broken, if I have books that I want synced, I shouldn't have to rely on Dropbox to do so, especially when Apple states specifically I can sync and then can't in iBooks.

I have similar problems. On upgrading to Mavericks, my eBooks (very few, as I don't like reading books electronically) all transferred to IBooks on my Macbook fine. But my rather more substantial collection of pdfs which I use principally for reference purposes has only partially transferred. This is infuriating as I was looking forward to being able to access iBooks in full on any of my devices and I can't. I hope Apple is reading this and will be taking corrective action.

I am having the same issue as well. Books imported into iBooks from iTunes fine but then most don't sync between my devices (although some do, on some devices, which is weird - none of them have been purchased via the App store). Also the collection categories sync across all devices fine - but there is no content within the category. After a few frustrating hours trying to solve it, I am going to give up for now and put it down to a bug that Apple will shortly fix - hopefully.
Not wanting to hijack this thread but briefly; I have to say that icloud has suddenly become very useful generally for me in mavericks. Free upgrade as well - I was looking at purchasing an app worth £20 that is now redundant as its features are fully implemented in the new OSX. Very impressed with this latest OS update, even though it is just a general tweak.

Same problem for me. iBooks syncs categories I have created but not the actual items (pdfs) to MBP running Mavericks. iPhone 5 and iPad 3 both on iOS 7.0.3. I will wait to upgrade other Macs to 10.9.

I have been experiencing this issue as well. Some have said previously to sign out and then back into iTunes on the various devices/computers affected. This worked for a bit. (My collections are also mostly my own. I have purchased elsewhere (not the iBooks Store)) and then imported them into iBooks. This annoys me as I am an avid reader and like reading on my Mac while at home, but also on iOS when I am out and about. For now, I have just decided to start reading these books on the Kindle App for iOS and Mac as the bookmarks Sync Dependably on Amazon's service. Get it straight Apple. It's great to have iBooks on OS X (at long last), but it's not going to be all that useful if the Bookmarks cannot be counted on to sync properly and consistently.

UPDATE: The PDF's I added into iBooks are now there for good. When I click delete I get a confirm dialog, then nothing. The PDF never goes away.
Boy, Apple really needs some work on the new iBooks app.

If you want to sync your items from your iMac/Mac Pro, etc to your iPad/iPhone, you need to connect it, and then go to the Books section of said device and manually check them (they are unchecked by default).
After that, they should appear.

Tried that - did not work.
I have a pile of .pdf's on my phone that have not sync'd to my ipad and my MBA. Very frustrating.
I have signed out, signed in. I have removed the app from the iPad, re-installed. Nothing.
When I connect my iph to iTunes, it only shows a few of my .pdf's - unable to determine why the select few are listed - not all.
The only way I can get .pdf's onto my iPad is to open them up via email first. That's unacceptable.
