There are two notification types: alerts and banners. Banners will go away on their own after a few seconds, alerts require a click to remove them. In Preferences>Notifications, you can determine which applications use which type of notification. It may be to your advantage to simply set all of them as banners. Unfortunately, there is no way to actually edit the time it takes for a banner to vanish.
If it's vitally important to be able to do this, you may try using Growl, a third-party tool used for pre-notification center OSX. It still works and is much more customizable than Apple's notifications.
