The simplest solution is just to drag the file into the ibooks library in the mac app. You can then open the file from the app. You can also right click on the pdf and get info. Go to "Open With" and chose iBooks. The click on Change All...
I have a similar problem in that some of my pdfs open in iBooks and others open in preview. Weird. Can anybody help??
Are you talking about 10.9 Mavericks or iOS?

I see that you ahve marked the post above as "This helped me", but apparently, the "help" was just the move from iPod forum to iBooks forum! What about your question itself which remains (as yet) unanswered? I am a bit disappointed with this...still waiting.
If you want your PDF files to open with iBooks, then you can follow these procedures. (some PDFs will not work with these):
(You can also open it with the Other menu if iBooks is not listed in recommended applications to open the file. To open, select the Other menu, under the applications list, then you will see the Enable selection box. Change Recommended Applications to All Applications. Now, select iBooks in the applications list.)

Hello everyone and those who has this issue, I can answer your prayers!
I found that this happens due to incorrect format, meaning that iBooks doesnt like certain PDF formats, therefore the easiest and most convenient option to get the pdf readable via iBooks is to convert .pdf file to .epub - it is that simple.
There are several options how to do that, though, but any of them will get the pdf on your iBooks.

lushy9160, thanks for your time and it is very nice that you are trying to help, but unfortunately, this method helps only in case the .pdf file format is suitable, however, in many cases .pdf file has to be adopted to iBooks and the most fitting format is .epub.

Of course, it is best to try, to simply drag it in, but in the likely scenario, when this fails, this option is a solution.
