Running the installer from the app only installs the system.
A bootable USB or DVD will do more. It also gives you options to:
- restore from backup
- run disk utilities (to for example format the whole drive)
- perform a clean install
I would suggest making a bootable USB instead of DVD because the USB will:
- boot up faster than DVD, and
- also install a recovery partition (provided you use the method I posted at https://discussions.apple.com/thread/5498718?answerId=23586368022#23586368022 )
You need to be booted into an OS X volume to run the installer.

Yes, that's what I did this morning. Usually I do a clean installation (by that I mean erase the HD to scour out glitches, of which there were many in the two Lions) but this time, forgetfully, I just ran the installer downloaded from the App Store. All my emails, desktop, applications (including Adobe ones), utilities, documents, pictures, iPhoto and its photos, music, every single thing were preserved. Saved a great amount of re-installing all that. Hopefully, my mouse problems will have been left behind but I'm not optimistic.
A very few utilities don't work, including Roxio Toast which has been sold to Corel who say it will be upgraded "in a few weeks".
Here's the error I'm getting, can you tell me what I'm doing wrong? I did make a dvd install disk even with the error and it seems to work, though.

To make it a little easier for anyone trying to create a DVD iso with the commands you provided, I created a simple Automator app to run all the commands at once.

Unzip the folder and open the app and it'll run the commands. Check the Desktop for the ISO file.
