Quicktime converting .MOV to .MOV?

I've just updated to Mavericks, and this has completely crippled me!!! I have created movies in Adobe After Effects CS5 & CC for months, and was able to go straight into QUicktime Player to play or rotate my videos (digital signage)... Now after creating my .MOV files, Quicktime now has to "CONVERT" and it either hangs or takes f.o.r.e.v.e.r.... This is ridiculous!? What in the world is going on?

MacBook Pro (Retina, 15-inch, Early 2013), OS X Mavericks (10.9)

Interesting that for some reason that we have Mavericks that now we have to go through some file conversion BS to get old and new files to work. I have 1000s of video files some new and older but for some reason most of them have to be converted in order to be viewed. Now Apple is telling us we need to use a third party or go back to Quicktime 7 Pro in order to not to have the converstions done? Sorry for the rant, but that doesn't sit well with me since in 2004 I made my conversion over to Apple and Mac's so I wouldn't have to deal with this incompatibily BS that I was getting with Windows when it came to video and audio files. 😟 My rant is at you, I am just glad your posting stuff that will hopefully help. I talked to a Apple specialist and he was clueless about quicktime. My problem is I bought Quicktime 7 Pro online and can not find my order history because it doesn't go that far back. lol

I just discovered this issue, but I see why it's doing what it's doing. Jon Walker sorta touched on this with his example of a PNG movie. I just downloaded some stock footage, and while some of it came down as ProRes files, others were PhotoJPEG compression and others still were PNG movies. What I don't like about this whole thing is that the PNG movies have alpha channels, and QT X want to make it H.264s, which probably loose the alpha channel. It also keeps me from being able to Quicklook these movies. I could convert them to ProRes, and probably will, but right now it's not a major problem for me and these are the first files I've gotten that were like this, so clearly not a major issue for me, but I can also see how if you have an older workflow or files, this could be a major impact to you.
