I tried to double click to change name of flags in Mail, but it doesn't stay long enough to be able to write down a new name.
So I stay withe "red" "blue" and "green" flags.
Not very important but annoying.
Anybody would know a solution to that or a possible reason for the problem?

Thanks for the help but it did solve my problem. The data entry window open a nanosecond and shut down immediately so I don't have the time to write. I tried to change one flag and had only time to write r and then it shut so now I have a flag marked "r".
I tried to slow down my mouse click in preferences but it didn't do the trick.

You don't have to use your mouse if you have a trackpad (your profile says you have a MacBook).
Tap (or click) once on a flag in the mailbox list to select:
Tap once on the color name (Red, here) to highlight:
Type in the new name for the flag:
Press return:
See above.
Unfortunetaly same behaviour with the trackpad. Data entray window close as soon as it opens. Not even the time to type one letter!

No I just can't type in an erratic and unstable data entry cell. Well I'll wait for somebody having an hint of what to do about that.

Well I solve the problem alone. I just do a restart of Mail and then type reconstruct. Then all return normal.

My problem in OS X 10.9.1 (as well as 10.9) is not renaming them but after a couple of restarts or maybe even after repairing permissions, I'm not sure but at some stage in the future after renaming them, they revert to the default names.

I can confirm that in OS X 10.9.2 after renaming the flags in Mail, they revert to generic after 2 restarts. Surely this cant be too difficult to fix. Is Apple dumbing down their OS X Team?
Send Apple feedback. They won't answer, but at least will know there is a problem. If enough people send feedback, it may get the problem solved sooner.

I THINK I have found a solution. I have found that by renaming ONE flag and then quitting Mail, then renaming the second flag and quitting mail, etc etc has resulted in my flags staying renamed over three reboots. Not elegant but seems to work.
False alarm - After 3 restarts, the flags resorted to their generic names - Sigh!
