We need a lot more information. I listen to music via Bluetooth headphones for hours with my phone locked, so it should be working.
What information do you need, then? Could you be a tad more specific in what you're asking? I paired and connected the headphones to the iPhone, turn on the music, it plays, I lock the screen, the music stops after around 30 seconds, and Bluetooth is no longer on my notification bar. I have to go into settings, and turn Bluetooth back on each time.
That should not happen unless your battery is very low or the headset battery is very low. So first try charging the headset. Then try the standard troubleshooting steps until the problem is solved:

The headset battery is fully charged, connected and working great with my laptop. I tried the trouble shooting steps aside from restoring the phone, still didn't work. But, if the phone is low battery, that could happen? My phone is at around 18%. I'll charge the phone and see if it fixes itself at a higher battery percentage.

Also, how would this issue be different if my phone were jailbroken?

Corect. All you have to do is read one of the forums on the new 5S JB to know right now that there are serious bugs that it is causing.
Even with a phone as old as the 3GS, there are always bugs associated with the JB and this is why Apple has always discouraged the use of it.
