Ok i had an issue with 14K emails being flagged and the responses on here are actually true but not clear enough... in order to clear flagged emails in-mass is to click on each email account, Click "edit" on the top right corner, then click the "Mark All" on the bottom left. The screen should reset, click the edit button again and select "mark all" again and select "un-flag" if the "un-flag" does not show up its because the app is selecting ALL of the emails. If you are like me and you have 17 email accounts with over 300K emails in each account, this may take some time.... Go to the next email account you have then come back to the account that needed some time to load....

Don't panic. It's very easy. Just go to Starred > Edit > Mark all > Unflag.
I logged into my email system via a computer and web browser, found the Flag/Unflag feature, mass selected the flagged emails, and Unflagged them all, then back on my iPhone went into the email software and refreshed (i.e. synchronized with the email server) all emails, and all emails did show up on the phone as correctly Unflagged. Note: Some web-based email systems use the term Flag/Unflag (like iPhone), some Star/Unstar (unlike iPhone), ... some possibly other equivalent terms ... so, watching for different terminologies which refer to the Flag/Unflag-equivalent functionalities may be important. If I accidentally mark all my gmail account emails, go to Settings -> Mail -> Accounts -> Delete Gmail account and add it back.
The flag mark is keep in locally on iPhone not on mail server, so delete account then add it back would work.
I've figured it out! You must be in a single mail box. I have 3, normally viewed all at the same time. When I switched to view a single mailbox, the Mark All option appeared.
The solution I found is so simple I find it hard to believe it worked. Go to inbox for each mail account. Highlight all. You will see flag choices. To far left you will see "X". Click on the "X" and presto chango, they are all unmarked.
Heya! This is easy to fix 🙂 Just click "Edit" and Mark All as read! Then click "Edit" again and click Mark All - Unflag 🙂
You have to somehow reach the Edit's "Mark All" paired with "De-Flag": First, de-flag an individual email so that all emails are not flagged. Then go to Edit and "Mark All" with Flags. At that point, when you return to Edit, the Mark All category should have "De-flag." For unknown reasons I tried this a couple times before it worked; but I was able to de-flag after several tries.
There is no Mark All, only Mark Move and Trash. Selecting a single item un-grays them. Holding done selections for prolonged period does not help. Having one un-flagged does not help. How do you get to "Mark All" option?

Hi, I had this problem also and just got off the phone with Apple. In the current iOS 11.0.2, you need to edit/mark all/flag to flag all of the emails first (I know, counter-intuitive. And it won't work unless ALL your emails are flagged). Now you will see all your emails flagged. Go back to edit/mark all/UNFLAG. This is the only way the "unflag" option appears. I was able to unflag over 100 emails.

It is the only true solution.
If you have a great number in the flagged folder, it may take a bit before they are all unflagged.
