Hi, I had this problem also and just got off the phone with Apple. In the current iOS 11.0.2, you need to edit/mark all/flag to flag all of the emails first (I know, counter-intuitive. And it won't work unless ALL your emails are flagged). Now you will see all your emails flagged. Go back to edit/mark all/UNFLAG. This is the only way the "unflag" option appears. I was able to unflag over 100 emails.

I had this same issue. Here's what worked for me: Connect your iPhone to your computer. Open Mac Mail. In the mailboxes sidebar there's a Flagged section. Select all of the emails in there, right click, and in the flags section click the "X"/Clear flags.
Open a Finder window.
Select Go. | Go to Folder ,from the menu.
Type "~/Library/Mail
You can see V2 may be V4 folder including your all of your mail.Please check the permission of these folders using right click go to "get info" then you can see the sharing and permission options .There is a yellow lock by clicking on the lock promit credentials ,give your credentials for unlock .Please give permission to the particular user by adding the + symbol and select the user and click on the setting symbol button "Apply to enclosed items". Then go to mail and select all mails you have flagged ,Right click on all selected mail click on "Clear flag".
This does not work. Mark Move Trash are all greyed out when you click edit
I can only tell you what works for me. If the above technique doesn't work. Slide the email to the left, tap more, tap unflag.
