At startup, Terminal automatically opens up and multiple popup windows open that are titled "Java-Bash-80x24. I close Terminal and the windows go away and everything seems OK. Why is this happening?

Go to: Apple > System Preferences > Users & Groups > Login Items and check to see if Terminal is present in the list of items to open automatically at (startup) log in.
It may also be some app that is set to open with Terminal or which wants to connect through Terminal. But the first place to look is in login items, as den already suggested.
