Hello, I am a windows user and I just bought a new mac mini and I have found two options to migrate my items.
One option is using the migration software on my new mac mini and
another is to use an Apple software downloaded to my PC.
Which is the best option?

This is really two parts of a single option - you need the Apple created software on your PC for the migration to work. You have to download from this link to your pc: http://support.apple.com/kb/DL1557
One caveat, a wireless migration can take many hours.
