Its working as designed - following quote is from http://support.apple.com/kb/ht5949
To configure Touch ID, you must first set up a passcode. Touch ID is designed to minimize the input of your passcode; but your passcode will be needed for additional security validation:

I also have the annoying 48 hour passcode problem
No you don't have the same issue.
Yours is actually the opposite of everyone else's here.
iOS requires you to enter the password every 48 hours. All others posting here have enter the password in less than 48 hours.
You get 7 days instead of 2.
Could it be that ios9 reboots automatically during longer period of no use? Like during the night? I found that icons on my device have been rearranged in the morning when unlocking with the passcode after the message. It sure looks like it.
It will reboot if the battery drains completely. However, that will not rearrange your icons. Mine have never rearranged (except when I moved them) in almost 9 years. They even stay in the same place when I get new hardware and restore a backup. Is your phone jailbroken?
No, my iphone 6 is not jailbroken. I think it came with ios version 9.0.1 and as far as I remember did not have this problem until the first time I updated (to version 9.1.x.) I usually stay with a version that works correctly waiting for bugs to be resolved. I did recently update to the latest version of ios9 hoping that would remedy my problem. I forgot to say for me the interval is random. Sometimes a day, sometimes a week. But always in the morning, when I first unlock the phone.
Mr. Finch - I'm not sure if that is - so please help me.
As I read the article (and I may be confused here), there are two timers: 1. Requireme to enter the passcode at a minimum of every six days (possibly more often based on other factors such as a reboot, software update, etc) and, 2. Requiremeant to enter passcode should the device not have been unlocked either via passcode or through use of Touch ID in the previous 8 hours.
FIrst of all, as to the 8 hour issue - my phone is locked/sleeping every nite from 10 PM until 7 AM - yet I'm not prompted for a passcode in the morning - Touch ID suffices. What am I misunderstanding about that timer?
Second, I am being prompted for my pass code to activate Touch ID more often than once every 6 days (more like once every couple of days).
Lastly, I do not see a prompt such as "The passcode has not been used to unlock the device in the last six days and Touch ID has not unlocked the device in the last eight hours.". No mention of any "time or day" requirement. Only that I must enter the passcode to activate Touch ID.
Hope I haven"t been terribly confusing in my description. Clearly I must not be understanding what was explained in the Macworld article.

Annoying, especially with passwords that are more complicated to comply with my corporate guidance.
How is a 6 digit password "complicated"?
"I understand there my be an issue with iOS9 requiring passwords before 48 hours."
Well, I'm glad you finally caught on to that.
and there it is...

I’m glad you caught on after I posted it 3 times...
Add me to the list of users having this problem. For me it's also intermittent and only started after iOS 9. I think it's happened twice since I upgraded (I'm now on 9.02).

Apple will have to fix it.
It's only happened to me twice, and only on an iPad, never on my iPhone. Most of the time Touch ID unlocks it just fine.
it may just be coincidence gfs2008. It hadn't happened to me since 4th October but it has happened again this morning!
You should stop insisting when you don't know what you are talking about. The only thing that changed for me was installing iOS 9.01.
IT can't be my email when I don't have email on my iPhone.
