This solved the problem:

Other users have similar problems with either red or pink flashes. It is important to release the keys as soon as you hear the startup sound for the second time.
Problem is only temporarily solved with PRAM reset. When cold starting withoutout PRAM reset, the logo always flashes green or red/pink. Start after safe mode also doesn't help the problem. I'm convinced it has to do with the 10.9.3 update as so many other users are experiencing similar problems. Any help welcome - perhaps something for Apple to look into, seeing the number of similar requests!
Problem is clearly caused by new Safari update as part of 10.9.3 update. Installed Google Chrome and green/pink/blue flash at startup has disappeared! If you have the same problem and the PRAM solution doesn't fully help, then try this solution.
I think it might be to do with recent Mavericks update for "improved 4K support" as I imagine that has some kind of impact on the display - my iMac was only a few days old when there was an update and already the startup features this brief blip when the apple logo goes bright green - annoying.
