It seems every day Apple Mail puts a couple good messages in the junk folder. Unfortunately, it doesn't mark them as junk, so I am unable to mark them as not junk. I reset the junk mail preferences, so it does not "trust junk mail headers in messages," and I removed the envelope indices as discussed here: Junk Mail eating non-junk mail but neither worked, ad good messages are still going to the junk folder.

Good messages are being put in the junk folder without being marked as junk, which is a bit different from good messages being marked as junk and left in the inbox. I have both problems, and reset the settings. I don't use iCloud.

Sorry, but the edit function is broken here. I have tried, six times, to delete that irrelevant link, but haven't been able to.
Your ISP may be labeling them junk. I have the same thing happen.
I just go through the junk folder and if there is a good email I then add that email address to my Whitelist on my ISP

Sorry, but some of us here are complete idiots. I only just understand what an ISP is, though that's about it. What a Whitelist is, how to find it, and much less how to edit it ...
Anyway, lots of good mail ending up in the junk mail - where they aren't even marked as junk, so I can't turn the flag off. Only started since IOS 8.
You've summed this up better than I could. I have a shared [and unreliable] connection, so I can't contact the isp. I tried to contact my email provider, but never heard back.
