It appears Twitter new app took control of the Badge App Icon. It's internal to Twitter now. To revert it back the older way, try this:

1. Go into the Twitter app.

2. Tap on the ME icon in the lower right corner.

3. Tap the "gear" icon near the top to get into the Settings.

4. Tap Settings.

5. Tap "Badge app icon" to toggle ON/OFF.

If you turn it OFF here, then the Badge App Icon will revert back to being located in the iOS Settings - Twitter > Notifications > Badge App Icon.
