Once the torrent page opens and I press the download link, it downloads a file instead of automatically penning and downloading the file in torrent app.
Also, links on web pages which would require pop-up windows opening for logging in purposes does not work I have tried changing the setting to allow pop ups but still nothing.

Don't download from Torrents, you got lucky this time.
Well, its not just the torrents, its any link... for example, online banking. It should technically open a pop up secure window but it doesn't.
Probably damage caused by malware downloaded by torrents
Erase your Mac and reinstall, restore data from a backup.
