Just installed OS X Yosemite. In Terminal, I cannot perform mkdir in my home directory. I can mkdir in sub-directories (e.g. ~/Desktop). Also when deleting items from my home directory in Finder, I am prompted for the Administrator password....for items I own!

I ended up performing chmod -RN $HOME to remove ACLs in my home directory. Fixed the issue but weird as to why is was set up like that.

Looks like a permission issue to me. What you could do is to get info on your home folder. Make sure you have read and write access. Then apply this permissions to enclosed items...
hmmm, didn't have this issue. I upgrade the yosemite over the maverick rather than reinstall from scratch.
Can you try to create another login account and try that on your new account to see if the problem occurs ? I suspect there is probably some permission issue messup on your account.
