Since upgrading to Yosemite, when I reply to a mail in Hotmail, two replies are sent.... I haven't changed any mail settings so can only assume that something in the upgrade has introduced the bug.

I don't believe this is a Yosemite problem but one with the Mail app when accessing Microsoft's email systems. I've had the same issue with both Hotmail and Outlook.com accounts for months now.
Microsoft already saves a copy of sent email to your "Sent Mail" folder. If you set the Mail app to also save a copy, you'll end up with two. Deselect the "Store sent messages on the Server" in your Mail preferences on the Accounts -> Mailbox Behaviors tab.

Thanks for the response.. but I have to point out that this was working correctly before upgrading to Yosemite. I have both GMAIL and HOTMAIL accounts through Outlook but this is only happening to HOTMAIL. It worked fine when on the earlier OS...
Any other ideas out there? I don't want to not store mail on the server as I mostly use webmail on iPhone.

I know it may appear this problem started with Yosemite, but I can assure you the problem existed before that. Google the problem with duplicate sent emails in Hotmail and you'll see it goes all the way back to Microsoft's rollout of support for IMAP. Their implementation has an issue with it and has from day one.
The issue is a Microsoft problem which is why you won't see the problem with your Gmail account or most other mail services.
Changing the setting above won't stop you from seeing your sent messages on the server on your iPhone. Hotmail automatically saves a copy to the server. All this setting does on your Mac is to keep the mail app from saving a second copy there. Settings are on an account by account basis so you can leave other non-Microsoft email accounts set to save to the server if they do it correctly.

Yup, I Googled it and can see that it does appear to be a relatively common issue with Hotmail... pity as it's kinda annoying as it does appear to send two emails (at least in the tests that I have done). I will just have to refrain from replying via Hotmail!
