I have a great case for my iphone 6 plus and i purchased a good screen protector.. but the protector will not work because it is too thick and does not fit properly with the protective cove
That might be a question best asked of the case manufacturer.
my son is a big Tennessee vol fan and he wanted a UT phone case.. which I purchased for him.. but the Moshi screen protector did not work because it covers the entire screen and the phone case will not fit over it properly..
Don't know what to tell you, other than finding a thinner screen protector. I use an Otterbox Commuter which fits pretty snug and comes over the sides to fit on the top. I've never had an issue with a Screen protector not working.

Try a Tempered Glass screen protector. They are real glass so they feel the same and offer better protection plus they work better with cases.
I don't if you guys have seen ITG Edge for iPhone 6 from Indiegogo, but I think they seem pretty legit in terms of covering the entire screen without making any change to the original design. I've seen the videos from their campaign.
