I am up and running with my new iPhone 6. The only App that seems to have lost data or not synced is the Health app.(From my older iPhone 5s) All my history and any data is not present. Have I missed a setting or something? Is this an iCloud issue? Thanks for any help.

Was the backup that you made of the old device one that was encrypted? If not, then the Health data was not saved in the backup. It requires an encrypted backup to save health data.

I never would have thought to encrypt it for that reason. Did I miss a warning about such a situation that I find myself in?

The information is in a support document about backups. If you still have the old device, you could create an encrypted backup and then restore the new phone with that backup. If not, then yes, I'm sorry the data would be gone.
