Just restart safari and close the tab you'll be fine.
Tap the home button to close out of Safari, go to Settings > Safari > Clear History and Website Data, and you should be fine. Restarting Safari will not solve your problem as the pop-up will come back (unless you are really fast and tap the "x" for the tab that was displaying the pop-up before it loads).
