It sounds like your iOS device isn't recognizing your Touch ID for Apple Pay when paying in stores. The following Knowledge Base article offers how the Apple Pay feature functions on your device:

To pay with Apple Pay using your default card, hold your iPhone within an inch of the contactless reader with your finger held on Touch ID without pressing it. (You can watch the demo to see how it works.) If you need to choose between Credit or Debit on the terminal, we recommend that you choose Credit to get the most consistent Apple Pay experience. Choosing Debit might not always work with some older merchant payment terminals and backend systems.
Pay with a different card on your iPhone:
- Hold your iPhone near the contactless reader without placing your finger on Touch ID. Your iPhone will wake up, and you'll see your default card on your screen.
- Tap your default card. From the list of cards, tap the one you want to use.
- Place your finger on Touch ID and move your iPhone near the reader to complete the payment. You might also need to sign a receipt, depending on the store and the transaction amount.

Thanks for the follow up response.
As mentioned in the referenced article above, when using Apple Pay, the purchase is authorized with Touch ID.
If your Touch ID is not functioning then review the steps in the following article. If you've performed all the recommended steps already, then refer to Step 7:

Get help with Touch ID
- Make sure that you're using the latest version of iOS.
- Make sure that your fingers and the Home button are clean and dry.*
- Cover the Home button completely. Don't tap too quickly, don't press down hard, and don't move your finger while Touch ID is scanning. Make sure that your finger touches the metal ring around the Home button.
- If you're using a case or screen protector, make sure it doesn't cover the Home button or the surrounding ring. If it does, remove the case or screen protector and try again.
- Tap Settings > Touch ID & Passcode and make sure that iPhone Unlock or iTunes & App Store is on. Also make sure that you've enrolled one or more fingerprints.
- Try enrolling a different finger.
- If you can't enroll any of your fingers, take your device to an Apple Retail Store, Apple Authorized Service Provider, or contact AppleCare for help.

Bottom line answer. You can’t. Pay only works with TouchID.
