In El Capitan an iOS9, on top of Two-Step Verification, Apple is introducing Two-Factor Authentication - these two thing are different and disabling Two-Step Verification not necessary will disable Two-Factor Authentication:

Yes. Two-factor authentication is a new service built directly into iOS 9 and OS X El Capitan. It uses different methods to trust devices and deliver verification codes, and offers a more streamlined user experience. The current two-step verification feature will continue to work separately for users who are already enrolled.
If you are using an older device which doesn't match two-factor authentication requirements yet, in order to access some Apple services you need to add 6-digit passcode to the end of your password:
What if I am using two-factor authentication on a device running older software?
For the best experience with two-factor authentication, you should update all your Apple devices to iOS 9 or OS X El Capitan.
If you use two-factor authentication with devices running older OS versions, you may be prompted to append your six-digit verification code to the end of your password when signing in. Get your verification code from your iOS 9 or OS X El Capitan device, then type your password followed by the six-digit verification code directly into the password field. This will also be required when making purchases with iTunes 12.2 or earlier on your Mac or PC or when pairing an Apple Watch running watchOS version 1.0.
Devices running older OS versions will not display verification codes automatically. If you don’t have a compatible device available when signing in, you can have a verification code sent to your trusted phone number instead.
