What happened to my Books after downloading iOS 8.4.1?

Please, could someone help? After updating my iTouch to iOS 8.4.1, I've been having problems with my iBooks.

I have, in total, 220 books in my Library. Many of these books are ePUB files downloaded from third-party sites. It is many of these ePUB files that are now not showing up when I choose to "Sync Books" when I connect my iTouch to iTunes. Only 146 of these books, last I checked, will successfully sync, even though I have chosen to sync all books. So, where have the 74 missing ePUB books gone? They've not been deleted, because when I open up the iBooks computer app, all 220 of those books are right there, seemingly safe and sound.

And oddly enough, it's not all of the ePUB files that are refusing to sync - only some of them, and I don't understand why that is, either.

Does anyone know what to do about this troublesome issue? I'd be quite irked if a good third of my Library were lost because of this new update - nothing like this has even happened before, either. Is anyone else having this problem?

its not working because you're not using Windows 7 or newer. Because you dont have window 7 or newer, the latest version of itunes wont run thus your older version of itunes wont put epubs on your apple product that has the IOS 8.4.1 on it. I was chatting with apple last night with same issue trying to fix it until I got that need windows 7 or newer error.

I've had the same issue as Kiyue but I DO have Win 7. I'm just updating my iTunes right now (again). I originally updated to 8.4 in August 2015 and had the most recent iTunes at the time. Has this bug been fixed?

Another forum suggested that one needed to go to File>Devices>Transfer purchased items to iTunes or else it wouldn't have been backed up and all files will be lost.

I'm more concerned that I've lost my PDFs etc permanently from iBooks/iTunes. I'm not sure restoring it to my August restore point will make a difference?
