Imac running like a virus, tried a few things, need help.

I have a 27" I-mac newer model just before it went slim. 1TB hard drive, plus a 2TB external hard drive. 12gb of DDR ram, running maverick with the latest update. Recently actually 3 days ago it started running really slow, I can click on safari or any other app such as finder and it will not actually open for about 5-8 minutes that's not an exaggeration. The only new recent download was I downloaded google sketchup direct from googles website. After this issue started I deleted it just in case. I had Sophos antivirus software also installed at the time since last year and have now deleted that as well since it seemed to get corrupted and would try to download the recent update but would never finish the download. In hindsite that was probably not the issue but then again I dont think antivirus software is necessary either. I found a link on Macpaw that listed 5 things to do when your mac runs slow I did all of them and still no fix. see link (http://macpaw.com/slow-mac/why-is-my-mac-running-slowI also downloaded the CleanMyMac3 and paid $40, It cleaned up a few things and I will say I noticed a small improvement but still not great... I have 789Gb of free space on my main hard drive. Activity monitor doesn't show any major process taking up CPU or memory nothing bigger than 68mb. I did fix disk permission issues and that also seemed to help a little. It found over 100 permission issues (I had never done this before)

1) clean your hard drive and free up space...using a program like cleanmymac
2)update your OS
3) turn off unnecessary start up items
4) end processes with activity monitor
5) upgrade hardware if not enough ram
I hope I am including all the info that you need.
