Maybe an issue with App Slicing in OOTB apple apps, such that Wallet/Weather/Watch/Health/Activity apps did only restore content for the smaller 5/5s screens? Then maybe this will be fixed with the next iOS 9 version.

"App slicing is currently unavailable for iOS 9 apps due to an issue affecting iCloud backups created from iOS 9 where some apps from the App Store would only restore to the same model of iOS device."

I was having this issue going from 5s -> 6s but I was able to successfully fix this on iphone 6s last night, here's what I did.

1. Delete all passes/cards from Wallet (You will need to temporarily switch the phone to zoomed view to remove passes)

2. Under iCloud settings toggle the Wallet option to off so it is not storing data on the cloud

3. Remove the Wallet from app switcher by double-clicking home button and swiping up on the Wallet app

4. Reboot the phone

5. Create a NEW backup from the new phone (You don't want to use the one you created with iPhone 5/5c/5s)

6. Settings -> General -> Reset -> Erase All Content and Settings

7. Restore the phone from the NEW backup you created in step 5

8. Add passes / cards back to Wallet which should be displaying normally now

Hope it helps.

I was able to fix all of the apps. It involves modifying your iPhone backup, and you might loose some of the non essential data/settings.

1. Create an iTunes backup of your iPhone 6s current state make sure you remember a date and time of it.

2. Restore your iPhone 6s to factory settings you can do it by either erase all settings or restore from iTunes.

3. Setup your iPhone 6s as a new iPhone and after you finish go to your settings and change name of your iPhone to any other temporary so you wouldn't confuse backups.

4. Back up your newly setup iPhone using iTunes.

Now fun part begins......

5. Find and install iBackupBot app on your MAC or PC (this app will help you in modifying backup, if you know better one you most likely can use it also)

6. Find your backup from Step 1 and export only files that you need saving like picture, sms, call logs , notes etc.

This website will show you how to copy sms(http://www.idownloadblog.com/2014/03/06/how-to-back-up-restore-sms-messages/) you are smart enough to figure out how to copy other stuff.

7.Follow website instruction how to import them to your fresh backup.

8. After you are done just restore to that copy and viola everything is working fine.

I tested it on two iPhones with now problem, passes, contact will come back from iCloud so don't worry about copping it.

IF YOU DONT FEEL SAFE DOING IT THEN DONT DO IT. I DONT THINK YOU CAN BRICK YOUR IPHONE BUT YOU CAN HAVE SLEEPLESS NIGHT TRYING TO FIX WHAT YOU BROKE.

Just wasted an hour trying Saratogaspringsjeffs suggestion (which was also suggested by Apple Support) with no joy. Wallet is still stretched display.

The incorrect settings from my iPhone 5S just keep getting rolled forward via the backups, even after having removed Wallet from the iCloud backup in the menu. The bug would not appear to be specifically associated with Wallet, but is more generic.

The only solution (apart from Sokoleas possibly) would appear to be to start from scratch and download apps individually (losing all backup data in the process).

Totally unsatisfactory.
