technically, think this was all solved/corrected in 91.b4
I am having this problem as well. No joy from Apple. In fact they informed me they had no idea whatsoever that anyone was having this problem with the iPhone 6S. I informed the representative of this thread with nearly 100 people reporting this problem on Apple's own site, as well as several major media outlets such as CNET and ZDNet reporting the issue last week.
I have an iPhone 6S 128GB Space Grey. I'm Running iOS 9.0.2 This problem did not occur with my old iPhone 5 running iOS 9.0.1
On two occasions the phone has become unresponsive after sitting unattended. Each time there was over 90% battery after restart. The only way to restore proper operation is a hard reset holding down both the home and sleep buttons for at least 10 seconds. Phone then reboots and operates normally. It is unclear if the phone is actually powered off or just frozen before the hard reset.
Spent the afternoon on the phone with Apple, and am being asked to drive 90 minutes to have an Apple Store "evaluate the device" to make sure there isn't a battery issue.
I'm not sure if this is a software glitch or a hardware issue, but Apple, you need to get back onto your game and at least acknowledge that a problem exists.
They told me same thing. I tried confirming if I had to go in or not, but eventually caved and went into the store. Had genius bar apt yet had to wait 20+mins. Ended up wasting my time because they did not offer replacement or any explanation what was the problem.... Hopefully software and gets resolved soon or mass recall so I don't have to worry about not having my alarm in the morning.
I'm going to take the drive next weekend, let them confirm the hardware is OK. I figure at least letting someone look at it should assist them in isolating the problem and addressing it for everyone. If we all start flooding the Genius Bars lined up out the door with brand new equipment then perhaps Apple will respond.
A quick update on this issue for everyone. The thread posted here:
http://forums.macrumors.com/threads/iphone-6s-other-ios-devices-not-waking-up-co nfirmed.1922995/
Has several users indicating that this is a software bug, one that seems resolved in the current public beta, and that should be resolved in the upcoming iOS 9.1 release. If you are having this issue you might want to read the thread above thoroughly before going through the hassle of replacing your device or taking a long trip to a Genius Bar.
I have an iPhone 6s 128GB Space Grey on 9.0.2. Restored from an iTunes local encrypted backup from an iPhone 5s. The issue has happened 5 times so far and each night consecutively for the past 3 nights. 3 times charging and 2 times not charging. I have resorted to using an another alarm as I can no longer take a chance on the iPhone one.
The online live support agent mentions its most likely a hardware problem which I am not convinced. Sadly there is no walk in Apple store in New Zealand and I not willing to give up my phone to these 'authorized service centers'.
Just waiting patiently for 9.1 now after hearing positive feedback from beta 4 users.
Same issue here, I took it into the Apple store this afternoon and requested a replacement phone. That is a safety issue and I was not going to take any chances.
I don't think it's iPhone 6s only. I'm having the same sort of problems since updating to 9.0.2 on an iPhone 5.
Purchased an iPhone 6s+ 64GB Space Grey at UK launch, running iOS 9.0.2. Installed backup from an iPhone 5s (backup on PC).
I have found my phone off on 3 occasions now. First time I thought device had just had a brain f*rt. The second time I reinstalled my backup from a PC. This morning was the final straw as I missed my morning alarm because phone was off. Looking at the logs the constant error that appears is "ResetCounter" - "Reset Count"."bug_type":"115"
Spoke with Apple on live chat this morning, they ran a diagnostic remotely and could see "multiple issues" but did not specify. They suggested I reset all settings then see how it goes. If it happens again then factory wipe and setup as a new phone. If this fails to help then I have to send in for a repair. I made it clear that a "repair" would not be an acceptable solution for my two and a half week old device that cost me £700. Will try a factory reset later and see how it goes. IF it happens again I will be expecting a replacement device.
I WILL update the outcome. I would be nice if everyone did this.

I wanted to see if I could enroll on beta program to maybe try 9.1.0 and at least attempt to help myself, but everytime I try to login in the page just refreshes. Guess I'm not allowed?
I don´t had any reboots since i installed 9.1 Beta 4.
I can´t be a hardware issue. Also iphone 4 and 5 user have this problems.
All of you who had this problem, try 9.1b4 or b5.
How to get beta 9.1 if the Apple Beta program doesn't allow access?
Why apple shouln´t allow? 9.1 beta is public.
If I try to login to Beta page it takes my password but refreshes the page and the password box is blank again with no error message. So its not letting me into beta. My password is correct so I can only assume Apple are restricting access?
Once I've entered password and pressed sign in the address page flashes:
idmas.apple.com
then
appleseed.apple.com
then returns to sign in page? Ive cleared website date, cookies etc and rebooted but still the same issue?
Do you have try iOS 9.1 beta 5??? Im afraid if this issue pop up again after update to beta 5
