Intellitype Pro Keyboard Settings Don't Work in El Cap

I use a Microsoft Natural 4000 keyboard. Worked beautifully in Yosemite and works on my mini, but on my macbook pro, the settings are ignored. Specifically, I want to flip the Windows/Alt key and regardless if it's checked or not, El Capitan ignores it.

I've tried: Removing Intellitype Pro Keyboard via the uninstaller, rebooting, reinstalling, unchecking/rechecking...and it's still ignored.

Any advice? Really mentally confusing to have your keyboard remapped underneath you.

I will confirm that this is the correct method to enable IntelliType in El Capitan. It is very safe to do this. The security feature (it's called SIP) is designed to prevent malware from modifying deep system files without user consent. It is perfectly safe to disable it to install a program like IntelliType then re-enable it. It's designed to be a bit of a hassle so that it is never disabled accidentally or unintentionally.

Hmm, not sure what to tell you. It's been working for me since I got it installed through multiple restarts and startups.

Edit: Oh, wait! Ever since Mountain Lion, there's a step separate from this you have to do manually. You either have to click on the IntelliType icon in the System Preferences, or follow these instructions so it will correctly load at startup on its own.

Thank you very much because it hs worked beautifully for me though it it could be difficult to those not familiar with Terminal. One question has come up: Once is running for both, mouse and keyboard, is it necessary to copy the pref panes of both into Users Starpup Items list? Thanks!! You saved me from running out to buy a new keyboard (MS Wiseless Keyboard 3000 v.2.0).

hmm... I believe I went from an uninstalled state, booted to recovery, disabled protection, booted back, installed drivers, booted to recovery, and reenabled protection. It would work for a period of time, then not.

At that point, I would repeat the process from the already-installed but not working state, and the same thing would happen again.
