El Capitan dowloaded now have lost emails

Hi , Just downloaded El Capitan, Email accounts are working OK but all of my mailboxes have disappeared.

Has anyone had the same problem

Try re-indexing the mailboxes. This can take awhile if you have a lot of mail.

Well it seems that the update to 10.11.2 has many of the same problems as the last update. Shame on Apple for not warning that the installation may completely upend mail. I managed to get all my mailboxes restored, but not without a lot of grief. It seems the update places the mbox files in the wrong place, so the deletion of envelope index files mentioned in earlier fixes won't work unless you move the mboxes. I'm too tired and confused to say from whence to where, but it's subfolders in V2>V3 or vice versa.

Hey guys, What was lost is now found!!!! All copies of my sent mail "disappeared". I have 4 yahoo mail accounts. But now they are found! All my sent mail from 1 July 2015 to 30 January 2016 have been "deleted" from my "Mailboxes" "Sent" mail box for all four accounts BUT a new FOLDER "Sent Messages" has been created as a separate folder in the Mailbox List under each respective account (you need too scroll done the mailbox list column) and the messages, and only for this period have been 'saved' to this new folder respectively!!! LOL!!

i have the same problem as all of you,,,did the el capitan upgrade and bang,,,,deleted all my emails in my phone, my computer and my online gmail folders from years of emails ,,,,gone,,,,i went back to maverics and tried to recover the emails from time machine,,,but didn't work i emailed gmail,,,google and no help ,,i emailed and called apple ,,,no help,,,,all lost,,,,important emails I'm devastated,,,,is there any hope

I lost all custom mailboxes with the El Capitan upgrade; tried unchecking and rechecking 'Enable this account' in preferences, but no avail; created Smart Mailbox with default settings, then deleted both it and the 'Today' smart mailbox that was automatically created, and, viola, all the missing custom mailboxes appeared with all content intact. Hopes this helps someone.

I found that the problem was iCloud. When I set up El Capitan I activated the iCloud account. When I opened Mail and went to accounts, iCloud was the only account(my account was missing). I deleted that iCloud account - also had to deselect iCloud in Internet Accounts, added my normal account back to Mail and everything was restored. Hope this helps.
