I do have the same issue with camera, microphone don't work anymore.

What is the model of Logitech camera? If it is a Windows-only camera that you have been lucky to have work on prior releases of OS X, then your time may be up with El Capitan. See if the Logitech Camera Settings application (free) in the OS X App Store will get it working again in El Capitan. If not, another Mac supported (El Capitan) camera choice.

Have you checked for a software update?
Model Logitech V-UBV49. Before update the camera does not require installing additional software or drivers.

I am having the same problem. My logitech Webcam C310 identified and worked perfectly under Yosemite, is now broken with the El Capitan upgrade.
I need to find a solution ASAP!
Struggled with this too, for 2 days. After trying mu3uuu's suggestion, I also looked at the FaceTime menu bar:
Video>Microphone: Digital In was selected, so I chose:
Unknown USB Audio Device (which was already checked in the System Preferences>Sound menu) and that solved the problem.

Update 10.11.2 seems to have resolved the issue.
