Originally when I had MainStage 3 when ever I finished a Gig and shut everything down, when I started everything back up it would remember the Channel Inputs from my 18i20. Since the update it no longer does this and before every session or Gig i have to select the channels again. Is it something I'm doing wrong or is it the update?

That was a known bug in version 3.2.0. There are several threads about it on this forum. Fixed in version 3.2.1.
I have the 18i20, too, and can confirm that the bug is fixed in the 3.2.1 update.
MainStage no longer remembers the Input Channels for my 18i20
