After reading an email, some of my emails will continue to display as Unread.

There could be a couple of different reasons you have an read email showing as unread. If this email is part of a thread, a series of multiple emails going back and forth, make sure that you have looked at each email in the thread so that it will acknowledge as being read.
Another helpful step you may try if an email remains marked as a new message with the blue dot is to select a different message from your inbox and then select the message showing as unread again.

I have found that the only way to resolve this as of now is to go into Mail > Preferences > View > Switch to Classic Layout. I am working on a final resolution without having to recreate the profile and will report back.
I only had this problem with Facebook email notifications when i had Yosemite. When i updated to Sierra (skipping El Capitan) in April, i now have this problem and many many other email problems i wasn't having before, lots of beach balls, mailboxes displaying no mail in them or only a few mails, taking a very long time to load, all rules suddenly inexplicably deleted except News From Apple, which was the only one i didn't create, and one of the worst things, inability to quit mail. It starts the quitting process and then just hangs there, and it's usually because i want to restart the computer but it can't restart because Mail is not able to quit, and i can't make it force quit, the most recent time, it was neither quit nor not quit, the little dot showing that an app is open, under the icon in the dock was gone, but Mail continued to show up in the window with Command Option Escape, and would not respond to force quit command. Clicking on the mail icon in the dock had no effect. even hard restarting the computer didn't make the program functional again the first time. 😟
It's a bug related to conversations. If I turn on and off View -> Organize by Conversation the blue dot unread indicator goes away.

Is there any known solution to this? It's a huge problem for my workflow.
Unchecking "View by Conversation" under the View menu seemed to fix this.

Why hasn't Apple done anything about this problem? It's clearly a widespread issue, given the # of responders to this thread and we all have the same problem.
C'mon Apple.
