Windows 10 Boot Camp BCD Missing/Errors

clean upgrade of Windows 10 from Windows 8.1 Pro (no apps, all updates) using Boot Camp Assistant (latest) on El Capitan
Used EFI install option - no issues install went smoothly
Have latest XCode, etc. installed, all OSX updates installed
Didn't install any Windows updates until after Boot Camp drivers installed (disabled Windows Update until those were complete.)
Win 10 install was clean except for Steam and Chrome installed. No other apps.
Installed all available Windows updates
Today installed latest Windows Updates (not sure what they all were, one was Windows Defender definitions, one was Malicious Software Removal tool, and one was a C++ redistributable update)
Machine rebooted to finish - display was 'off' though - didn't have right dimensions, didn't fill screen, lower res than before updates.
Went into display settings to try to set it back to a higher res
Machine crashed; back into Windows 10 and tried to run the NVidia Control Panel
Crashed again into loop of 3 crashes
Now get blue screen immediately after boot saying "Boot Configuration Data ... missing or contains errors":

Here's output of diskutil - list (I do have a 3TB backup USB drive attached that I did not have attached during Windows install; however, it's worked fine for a week or more and is not used in/by Windows 10):

Please see Can't resize Macintosh HD partition (third page) to check how to mount the EFI partition on your internal disk. Disconnect the external backup disk to avoid any accidental issues with that disk. Do not delete/modify any files.

FWIW the bcdinfo.txt file contains, "The boot configuration data store could not be opened.

The requested system device cannot be identified due to multiple indistinguishable devices potentially matching the identification criteria."

You will need to rebuild the BCD in /Volumes/EFI/EFI/Microsoft/Boot using bootrec.exe /rebuildBCD.

What's the easiest way to do this without impacting my OSX partition?

I appreciate your help.

I have a thumb drive with the Win 8.1 installation I used to originally set up the partition via BCA. Is this what I should use to launch CMD to do this? Is there a good reference post you could suggest to follow so I don't mess this up?

Use the BCA-create W8.1 thumb-drive installer, boot from it and use Repair option to get to command prompt and then you can rebuild BCD using bootrec.exe.

Thanks much - will try.

Could this have occurred (this is the third time my entire Windows 10 installation has been corrupted in the same way) with having the external backup Time Machine USB drive connected when I boot into Windows? Should I never have it connected or does this have nothing to do with this problem?

Unless you restore from TM, they are independent. The primary issue is due to software upgrades of El Capitan. I personally dislike using the Mac EFI partition for BCD. On my Macs, the EFI installations of Windows use their own dedicated MSR. OSX Spotlight is also notorious.

How would I make my Windows install use its own MSR (assuming EFI install)?

Also, dumb question: I can't seem to start recovery console from my BCA thumb drive. I've tried holding down R at start, Cmd + F8, etc. How can I launch it?

You will need to remove (using BCA)/re-install Windows using EFI Boot, and create a Free Space partition via Disk Utility and point the EFI Installer to this Free Space, which will become 128MB MSR and rest will be NTFS for Windows.

Great - any idea how to boot into recover console using my BCA thumb drive? Every time it reboots I go into Windows Setup no matter if I press F8 (or fn + F8) or R. If I let it go through the install screens I just get to the partition screen with no repair option.

I do not see any text on screen ever when booting that's related to Repair or Recovery. I just see white terminal / DOS text at the top of a black screen that says something to the effect of, "booting from boot camp assistant created usb drive...".

Then the Windows 8.1 logo appears (the white windows logo on the light blue background), followed by a dark blue background with 'Setup is Starting' across the bottom. The system then starts Windows setup.

Tried Shift and fn + Shift - no dice. Still no recovery console.

It goes to the partition table screen (I also have to enter my Windows Key first) where you format drives/partitions on which you wish to install Windows. No Repair options there either.
