After applying the latest iTunes update, almost all Movies and TV shows are now marked as watched. had about 60 movies and seeveral TV series marked as unwatched. Just 2 movies now marked as unwatched?
Any ideas? Yes I guess I could of accidentally changed it, but in both movies and tv shows?!

No way I accidentally changed it again.
It would appear that sync'ing with iPad 9.2 has effect of marking everything as watched, except the same two files.
I do not have an iPad but am experiencing this as well. I've had this issue since iTunes 11 and by searching online, I see that it's an ongoing problem for many people.
I've turned off automatic downloading of new episodes to no effect. It's beyond frustrating to have to manually reset several movies and tv episodes as unwatched only to have iTunes reset them.
Agree, extremely frustrating. I made a couple of playlists so at least I can restore the flag manually as needed.
Still the problem exists.
