I just got a new iMac with El Capitan and a magic mouse 2 that has a battery charged with a lightning cable. How do I know if it is charging and how do I know when it is finished charging?

If you go to System Preferences you can see the charge level under Mouse. Obviously you'll have to unplug the mouse from the lightning cable to go there and check.
In Bluetooth system preference, enable "Show Bluetooth in menu bar".
You can then click the menu bar icon and select the mouse to see its charge status.
