Would it matter as long as it boots up and enter setup menu?

The important part is whether or not the Windows Installer can see this disk in Bay 2. In Windows Installer, if you scroll vertically in list of available disks, are all connected disks available?

How about using a usb docking with my 3.5 drive and use my MBP for setting it up, and then putting it back in my MP, will that work?

Installing Windows is a pain on external disks. Unless absolutely necessary, this option should be the option of last resort.

If you physically remove the SSD, leaving only the designated Windows drive in Bay 2, and then select the Windows DVD icon, does the installer start? If yes, what are the available disks in the Windows Installer? It would be good to see the Windows Installer screen in this configuration which may need another photograph.

If you want to remove your image, you can use the camera at an angle to the screen pointing away from yourself. 😉

Installer start if only designated drive and win dvd is connected yes.

Heres all the setup screens.

There are two drives available when only win dvd and designated drive is plugged in, the drive 0.

(Didnt want to get down under my desktop and open it and disconnect again now, but it looks like that when only one is connected 😉 )

Sorry about the orientation here, dont know what happened after upload

You have two different issues.

1. Windows on your specific Mac can be installed using legacy BIOS/MBR only. EFI Boot may not work properly. You have a designated disk which is larger than 2TB, which a BIOS/MBR installation does not support.

2. Your disk is currently GPT-only.

You have two choices.

Create a FAT partition in the first 2TB of the disk and install Windows and leave the remainder as HFS+, or, create a FAT partition larger than 1TB which will limit the MBR to less than 2TB and it will create a MBR as necessary when partitioned with FAT and then you can click on Format for the designated partition and let the installer convert it to NTFS and install Windows.

The partitioning can be done for both options using Disk Utility or Terminal diskutil commands.
