iBooks PDF's lost after updating to iOS 9.3

After updating my iPad Air 2 to iOS 9.3, all my pdf files in iBooks went missing. Anyone have suggestions on how to get them back?

For your iPad I recommend MapleRead SE. I've moved my ePubs from iBooks to it. It has much better sorting options, user interface options, etc. than iBooks.

Well, it was easy for the books I already had in Calibre on my Mac. After I edited the metadata to get those books that were in a series to have the series name and position in the series, I exported the ePub versions to a folder on my desktop. I then used MapleRead SE's PC Upload function to add groups to MR on my iPad. Now the books I bought from the iBookStore are another matter and is pretty convoluted. If you check my profile here, I THINK you will see my email address; if not, join the MobileRead forums and send me a private message (same user name) and I'll try to walk you through it. AD doesn't want us posting our email addresses publicly.


My iPad Mini 3 is a 128GB model so I didn't worry about having duplicate copies but I only have 2.18GB of books.

I Think I figured it out, none of my PDF's were showing on my iPad, I tried everything I read on here except that I don't have a Mac.. Then I open up iBooks and clicked on the "All Books" at the top and I saw the "Hide iCloud books" at the bottom so I clicked it and the ALL my PDF's and ALL my books reappeared.. It worked for me, I hope it works for someone else too.
