I encrypted my 16GB USB on my mac when I got my macbook in november 2015. The USB has worked fine, but this time - only the prompt asking for my password is showing up. When I type in my password, the prompt disappears and USB never shows up.
- Tried to reset.
- Tried to log off and on.
- Tried different USB ports
None of the above works.

Have you looked in disk utilities to see if it shows up? Or in about this mac/systems/ usb? If it shows in disk utilities,you may be able to run a check/repair on it. Or using recovery ,disk utilities do the same.
It shows up, but I can not check/repair it. I am getting an error when I try to decrypt the USB.

By the way, I have recently updated my El Capitan 2-3 days ago (from 10.11.3 to 10.11.4). After I updated, the USB does not work anymore. Is it possible to downgrade from 10.11.4 to 10.11.3?
If you have a time machine backup, you can go back to before the update. Here is something to try. Go to you home folder/library /preferences. Look for com.apple.desktop.plist and com.apple.finder.plist. Remove them and put them on the desktop. Restart and test. If it now works delete the plist from the desktop. If not you can put them back.
Unfortunately, I was not aware of Time Machine backup.
I did not find com.apple.desktop.plist or com.apple.finder.plist, which means I can not remove them.
However, I think I have to find another way to get back an older version (before El Capitan 10.11.4) to make my USB work again.
Those files are in your home users folder. computer/user/ your user name/ library/preferences. Have you tried to reset the pram and SMC? https://support.apple.com/en-us/HT204063 https://support.apple.com/en-us/HT201295 Also in finder preferences under sidebar is external drives checked. Then if you open the finder will the usb flash drive show under devises.
I tried to reset pram and SMC, but it did not solve my problem.
I feel like giving up.
I found a solution which was to buy a full version of Mac Data Recovery software. But it is expensive.
You had 90 days free phone tech support from apple,which may have run out. But you still have 1 year of warranty with apple care. You could make an appointment at the apple genius bar. Take along the flash drive and explain the problem. I would advise that you get an external drive to do time machine backups. The genius bar may need to erase and reinstall to fix your problem.
I tried to change back to HDD from SSD. No luck.
I think my USB may have expired for some reason..
