In system pref. I try to change the URL pref to an other app than FaceTime. But it is overwritten back to FaceTime.

The location of the app is not Facetime.app but /Users/myname/Library/PreferencePanes/RCDefaultApp.prefPane/Contents/Resources/ RevertDefault.app

Just where in System Preferences are you changing it?
I have El Capitan and I do not have any such system preference. I do not recall sine one when I was on Yosemite.

It seems like you installed a third-party preference pane. I would go to their support site.

I have solved the problem. I had to change the content of the new app info.plist to contain >tel< as CFBundleURL. And reboot the system.
After that OSX recognized the new app as tel protocol handler. And it was no longer set back to the only alternative: FaceTime ..
