iOS 9.3.1 fix the iBooks problems?
Can ePubs again be added via iTunes? What about those who also lost the ability to add PDFs?

iBooks will not sync in iOS 9.3 and 9.3.1. My iTunes still works for epics.
So I wonder when Apple will fix this? In the meantime I'm going to try other ebook readers based on this Wikipedia article: Comparison_of_iOS_e-book_reader_software
iOS 9.3.1 and turn off and on the device has sync working again. Saw this in another post and it worked.
Let me make sure I understand this:
1. Install iOS 9.3.1 (it re-boots iDevice after the installation)
2. Re-boot the iDevice again.
After step 2 ePubs will be synced again?

Well, THAT did NOT work; in fact it made things WORSE! iOS 9.3.1 not only will NOT add ePubs but it deletes EVERY ePub except those purchased from the iBooks Store INCLUDING Apple user guides downloaded from Apple Support - Manuals!

I had the same problem. I restarted my iPhone (turned the iPhone off and back on again).
After that all my books appeared again!
I don't use iCloud Sync. I use iTunes via USB. OK, I just tried rebooting the iPhone a third time and the non-iBooks Store Apple ePubs reappeared but no NON-Apple sourced ePubs.
I had to revert back to iOS 9.2.1 because iBooks would not display ePubs in iOS 9.3.1 on an iPad Mini.
I have the same problem. Al my epubs are gone after reboots ans sync.
I use an iPad mini and sync with iTunes.
I tried everything...
Unbelievable. I literally just got my first iPad and this was a main reason. There are not enough swear words.

Actually, I found a terrific eReader App, Marvin. One feature is giving me trouble (crashes on batch import from Dropbox), but it's a pleasure to read with. Recommend.

I am thinking about Marvin as well. Did you try reading PDF files with this app?

According to this Wikipedia article, https://en.wikipedia.org/wiki/Comparison_of_iOS_e-book_reader_software#Supported _File_Formats, Marvin is ePub only; it does not support PDF or any other format. I searched on the Appstafarian website but did not see any mention of any format except ePub other than you can use Marvin to export your ePub books to PDFs. So you'll probably have to stick with iBooks for PDFs and Apple-sourced ePub books.
I hear you. I have six month in to assembling a reference library for an iPad dedicated to field work. It worked on my last ipad and now with a new ipad mini2 and ios 9.3.1 I've lost all abiity to move pdfs from a laptop to the new ipad. Apple can get a great big FU.
